The difference is the brand and price range.
Qualcomm is the norm for all high end phones while MTK is for the mid ranges.
Performance wise, Qualcomm leads within a certain margin but it matters not to casual - mediocre users.
Then there is the flash and booting issue. Qualcomm and MTK has different ways of doing this, with Qualcomm being the preference due to more exposure than MTK, which is fairly new.
